I have closed loop servos that i would like to use in a custom robot. I could add external encoders but I assume this will create conflicts with the position control. I see you can Disable encoders but is that purely to help setup or an acceptable solution.

If you have encoders you can enter the encoder CPR value on the kinematics tab, but its not necessary, as you noted the software allows you to ignore the encoders if you don't have them. On the Config Settings tab you can put the robot in open loop mode and you wont need encoders. The encoders signals are just monitored to detect a collision but its not necessary.
